Ontology Design: Where Theory Meets Practical Limits
Ontology design theory offers elegant frameworks for representing knowledge formally. Classes, properties, relationships, axioms, inference rules—the tools exist to model domains with logical precision. Then you try implementing an ontology for actual organizational use and discover all the places where theory and practice diverge.
I’ve been involved in ontology projects across several domains: healthcare, manufacturing, financial services, research data management. Every project encounters similar practical problems that ontology theory doesn’t prepare you for adequately.
Understanding these practical limits helps set realistic expectations for what ontologies can accomplish and design better solutions that acknowledge constraints.
The Semantic Precision Problem
Ontologies aim for precise semantic definitions. Each class and property should have clear meaning, distinct from other concepts, with well-defined boundaries.
Reality is messier. Natural language concepts don’t have precise boundaries. When does something stop being a “small business” and become a “medium business”? What exactly distinguishes “collaboration” from “coordination”? These concepts are fuzzy and context-dependent.
You can try forcing precision by creating arbitrary cutoffs (“small business has <20 employees”) but this just moves the ambiguity around. Is a business with 19 employees fundamentally different from one with 21? The precision is artificial.
Or you can accept fuzziness and have classes with blurry boundaries, but then you lose the logical rigor that made formal ontologies appealing. Your inference rules don’t work well with fuzzy concepts.
Most domain experts don’t think in precise formal categories. They have intuitive understanding of concepts that resists reduction to formal definitions. Forcing formalization often reveals that experts don’t actually agree on what terms mean, creating ontology design conflicts.
The Completeness vs. Usability Tradeoff
Theory suggests ontologies should comprehensively model the domain. In practice, comprehensive ontologies become unusable.
A complete ontology of healthcare might have tens of thousands of classes representing every disease, procedure, medication, body part, symptom, etc. This comprehensiveness makes the ontology complex, difficult to navigate, computationally expensive, and intimidating for users.
The alternative is creating simplified ontologies focusing on concepts actually needed for specific use cases. This makes ontologies more usable but abandons the comprehensive formal knowledge representation that motivated using ontologies.
Most successful ontology deployments are simplified domain models that borrow ontology tooling and formalism while avoiding comprehensive coverage. They’re more like structured controlled vocabularies than true ontologies, but they’re actually usable.
The Maintenance Burden
Domains change. New concepts emerge, relationships shift, definitions evolve. Ontologies need maintenance to stay current.
Maintaining an ontology requires: domain expertise to understand changes, ontology engineering expertise to implement changes correctly, testing to ensure changes don’t break existing uses, version management, communication to users about changes.
This is expensive and ongoing. Organizations that invest heavily in initial ontology development often underinvest in maintenance, leading to ontology obsolescence.
The problem compounds because ontologies are often dependencies for other systems. Changing an ontology can break applications, reports, or integrations that depend on it. This creates resistance to changes, leaving ontologies frozen even when they no longer represent the domain accurately.
The Adoption Problem
Even well-designed ontologies face adoption challenges. Users need to learn the ontology structure, understand how to apply it correctly, integrate ontology use into workflows.
For complex ontologies, the learning curve is steep. Users may not understand why they should invest effort learning the ontology when simpler approaches (free-text descriptions, simple categories) require less effort.
If ontology use is optional, adoption is often poor. If it’s mandatory, users find workarounds or comply minimally with poor quality. Neither outcome delivers the theoretical benefits of formal knowledge representation.
Successful ontology adoption usually requires: training programs, clear documentation, tool support making ontology use easy, incentives aligning user effort with organizational benefit, visible examples of ontology value.
Most organizations underinvest in these adoption enablers, then wonder why their carefully designed ontology doesn’t get used.
The Tool Ecosystem Limitations
Ontology theory assumes access to sophisticated reasoning engines, query interfaces, and visualization tools. Available tools are less capable than theory suggests.
Reasoning performance degrades with ontology size and complexity. Ontologies that work fine for demonstration datasets become impractically slow with real data volumes. Organizations discover their carefully designed inferences can’t actually run in production.
Query interfaces often require SPARQL knowledge, which most users don’t have. Natural language query interfaces exist but are limited in capability and reliability. The gap between “theoretically queryable” and “actually queryable by end users” is substantial.
Visualization tools struggle with large ontologies. Rendering thousands of classes and relationships creates incomprehensible diagrams. Hierarchical browsers help but don’t show relationships well. No visualization approach adequately conveys complex ontology structure to users.
These tool limitations mean organizations can’t fully exploit ontology capabilities even when ontologies are well-designed. The infrastructure doesn’t support theoretical possibilities.
The Multiple Perspectives Problem
Different stakeholders view domains from different perspectives. An ontology designed from one perspective may not satisfy others.
Example: A product ontology could organize by function, by industry, by technology, by customer segment. Each is valid but they’re incompatible as primary organizing principles. You have to choose or create a complex multi-dimensional ontology.
Multi-dimensional ontologies accommodate different perspectives but become complex to design, maintain, and use. Single-perspective ontologies are simpler but fail to serve some stakeholder needs.
Ontology theory doesn’t solve this—it just provides tools for representing whatever perspective you choose. The hard problem is organizational: negotiating which perspective dominates or how to reconcile multiple perspectives.
These negotiations often stall ontology projects for months while stakeholders debate fundamental organizational questions disguised as ontology design choices.
The Open vs. Closed World Assumption
Ontologies operate under either open world assumption (what’s not stated might be true or false, we don’t know) or closed world assumption (what’s not stated is false). This technical distinction has major practical implications.
Open world assumption is logically sound but counterintuitive for many use cases. Users expect that if something isn’t stated, it’s false. Finding that logic doesn’t work this way creates confusion.
Closed world assumption matches user expectations better but requires explicitly stating all true facts, which is often impractical. It also prevents certain types of inference.
Most ontology designers don’t think carefully about this assumption until it creates problems in production. Then fixing it requires architectural changes that are difficult to implement after initial deployment.
The Evolution vs. Stability Tension
Ontologies should evolve with domain changes but also provide stable semantic foundation for dependent systems. These requirements conflict.
Frequent changes keep ontologies current but break stability. Stable ontologies become outdated but don’t break dependencies. There’s no perfect balance—just tradeoffs organizations must consciously manage.
Version management helps but creates new problems. Multiple ontology versions coexist, systems depend on different versions, mappings between versions are needed. The version management overhead can exceed the value of evolution.
Many organizations solve this by effectively freezing ontologies after initial deployment, accepting staleness to maintain stability. This undermines long-term ontology value but avoids operational headaches.
The Integration Challenge
Ontologies promise knowledge integration across systems and data sources. Implementing this integration is harder than theory suggests.
Different systems have different data models, update frequencies, quality levels, semantics. Mapping these to a unified ontology requires extensive analysis, transformation logic, data quality improvement, and ongoing maintenance.
The ontology might be beautifully designed, but if source systems can’t be mapped to it reliably or the mapping maintenance burden is high, integration benefits don’t materialize.
Successful integration usually requires: federation strategies accepting multiple ontologies with mappings, practical rather than perfect mappings, data quality improvement in source systems, ongoing governance of integration logic.
Where Ontologies Still Deliver Value
Despite these practical limits, ontologies provide value in specific contexts:
Specialized technical domains: Where precision matters, users have training, and complexity is acceptable. Biomedical ontologies, materials science ontologies, chemical ontologies fit this pattern.
Integration within bounded scope: Integrating data across a few well-understood systems with manageable complexity delivers value without hitting practical limits.
Search and discovery enhancement: Even imperfect ontologies improve search by providing structured vocabulary and relationships, without requiring comprehensive formal reasoning.
Explicit knowledge capture: The ontology development process forces explicit articulation of domain knowledge that’s valuable even if the resulting ontology isn’t used exactly as designed.
Foundation for lightweight applications: Simple ontologies supporting specific applications (taxonomy for content management, product hierarchy for e-commerce) deliver value without attempting comprehensive knowledge representation.
Designing Within Practical Constraints
Successful ontology implementation requires acknowledging practical limits upfront:
Scope conservatively: Start with narrow, well-defined domains rather than comprehensive coverage. Expand incrementally if initial deployment succeeds.
Prioritize usability: Design for user needs rather than theoretical completeness. Simple ontologies that get used beat comprehensive ontologies that sit unused.
Plan for maintenance: Budget for ongoing ontology maintenance from the start. Maintenance isn’t optional overhead—it’s essential for long-term value.
Test with real data: Validate ontology designs with actual data volumes and complexity before full deployment. Theoretical designs often fail practical performance requirements.
Accept imperfection: Good-enough ontologies that work in practice beat perfect ontologies that never deploy.
Ontology theory provides valuable concepts and tools. But successful implementation requires tempering theoretical ideals with pragmatic acknowledgment of where practice diverges from theory. Organizations that expect textbook ontology benefits often face disappointment. Those that understand practical constraints can design solutions delivering real value within realistic limits.
